I've seen this type of behavior when using 3D acceleration with an ATI card
I had awhile ago. It seemed to be pretty common at that time to experience
this when using something like Compiz. The solution I used back then, if I
remember correctly, was to do what you described or restart X, neither of
which is optimal. I would also try, if you have 3D acceleration and settings
enabled, to apt-get compizconfig-settings-manager and maybe turn some of the
effects off/down. That may atleast lower the frequency of this occurring.
