Did anyone get back to you on this?
The 'formail' command will be your friend here.
Something along the lines of:
cat mailbox_file | formail -s procmail alt_procrcfile
Create an alternate procmailrc file that has a different top level
destination so you don't overwrite the folders you want to keep.
