I assume the mouse still works?  I've had times where I would select a 
browser window, try to type in a text box and I'd get nothing.  If I 
selected a different window then reselect the browser window the problem 
went away.

Also, try switching to a virtual as you've noted, then switching back. 
Try to determine if it's X related or app related.  Do that by trying 
other things on the keyboard, like meta keys to move a window or some 
such.  These vary from one wm to another, so I can't make any specific 
suggestions.
