This script is pretty good. I have a suggestion (untried)
Instead of this
> cat - << MARKER|cat - $FILENAME
try something like
cat << MARKER
....
MARKER
sed 's/\\/&e/g' < $FILENAME
in the body of your for loop.
The main thing this does is turn \ into \e, which tell groff, "put a \
here", so that things like \n and \t in the source code come out that
way in the formatted output.
